Is there the ability to have questions for certain skip logic, but then not
have those questions stored in the final xml or in the Aggregate database?

Not in ODK Collect.
The newer ODK 2.0 tools have added session variables that are never saved.
The downside is that if your form crashes and you have to re-start an edit
session, the system will have lost the values of those values from the
previous edit session.
